Warehouse is a storage for all that valuable (and not so valuable) things you looted. Each time you upgrade Warehouse building it provides another box for storage.
After you complete Amelias task, she open for you 'Amelia's Dinner' with one more warehouse. When you craft something workshop can take resources form anywere so feel free to store them in Amelia's warehouse.
You cannot 'upgrade' small boxes in your warehouse to a larger size, but instead you have to replace them.
